Hi,

I have pain in my right knee (elevated hip and longer leg on that side) that has emerged since getting to 3+miles jogging. I get calf strains on the left side and always have light lower back pain on the left side.

Is stretching, foam rolling (especially on sore parts), and doing rows and scap pushups for ~20 minutes daily enough?

Sorry to say, but no amount of corrective work will help until you stop jogging long enough to fix things. And that could possibly be forever... you may have a structural problem that doesn't bother you in normal life, but flares up after all the pounding. I'd say that's fairly common even.
